There might be something that's keeping your computer busy that prevents itself from shutting down. Check the HDD activity and processor activity as well and see if they are very active during the shut down process. Also, open the task manager when shutting down, you should see the processes close and get fewer as the system shuts down.. if that doesn't happen...there's really something preventing your computer to shut down. Is this the first time that happened or is this a new build or new configuration?

I don't think this is a motherboard problem thought. I suspect it's a registry problem. Have you tried re-installing your operating system?
Use a hard drive monitoring tool as well like HD tune pro, see if your hard drive have problems but I doubt that is causing it since you only mention shut down problems. Also, you are using an SSD? shut downs are very smooth with SSDs.

Please see the image below:

see the sata ports have 2 distinguished colours? white and blue? both have different controllers, one has the intel controller and the other one uses the marvel controllers. It is said that the boot drive must be connected to the intel controller which I think is the blue. Where is your boot drive plugged? In the blue port or white port?

That is great that you fix the shut down problem but now you have another problem.

If you using a sata 3 SSD now it is running on the sata 2 controller. Yes it will run there but you might lose some performance that you might not notice.

Plus do you have the right board. I just look at manual for that board and there is no Marvell controller. The white is intel 6gb and the blue is intel 3gb.

Which one do you have the SSD conected too.

When you setup the sata controller make sure you have it set to AHCI. You will get the best performance out of your SSD set to that option.

Like I said you only have Intel controllers on that board and you want to have the SSD connected to the white ports.

No you can't change it in the bios. You change it in windows but you have to do in the registry.

If you decide to re-install windows than change it. Here is a link in how to change it in windows.
