input lag on PCIe x16 slot 1

My PC :
i7 4790K
Gigabyte Z97x Gaming G1 WIFI+BK
2x8GB Gskill Triden x 2400 C10
MSI GTX 970 Gaming 4G
PSU Seasonic P760
Cooling NZXT Kraken X61
SSD samsung 840 EVO 250GB for OS
3 HDD = 1TB wd Blue, 1TB wd Blue, 1TB WD black
Monitor LG d2343P
OS windows 8.1 64

i have some issue (input lag) when i put GTX 970 to PCIE 1st SLOT.
and i try to put GTX 970 to 2nd slot PCIE and input lag is gone.
this bad PCIe controller chipset intel z97?
or this IRQ conflict?

this ss after put gtx 970 to 2nd slot pcie (IRQ17)
when put gtx 970 to 1st pcie slot = IRQ 16

There is no chipset for the PCIEX like there was on the older boards. Everything today runs through the CPU.

The PCIEX16_1 first should be the first boot

Specifies the first initiation of the monitor display from the installed PCI Express graphics card or the on-board
graphics.
IGFX            Sets the onboard graphics as the first display.
PCIe 1 Slot       Sets the graphics card on the PCIEX16_1 slot as the first display. (Default)
PCIe 2 Slot       Sets the graphics card on the PCIEX8_1 slot as the first display.
PCIe 3 Slot       Sets the graphics card on the PCIEX16_2 slot as the first display.
PCIe 4 Slot       Sets the graphics card on the PCIEX8_2 slot as the first display.

Here try to disabled this:

Intel Processor Graphics
Enables or disables the onboard graphics function. (Default: Enabled)

One last thing what bios you running? If you haven't updated it at lease update to F6.

I have 3 HDD, and 1 ssd (OS)
when I install windows, do I have to release 3 HDD ?.
then put back after I install the graphics driver GTX 970 ?.
effect or not?
I suspect the problem occurs because IRQ sharing.
