X99 Gaming 5P

I have built a new system and I am having a strange issue that I have never experienced before. The specs of the system are

Windows 7 Pro 64bit
Zotac 980ti AMP extreme edition
intel 17 5930k haswell-E
Corsair H80 aio
Gigabyte x99 gaming 5P
Corsair Vengeance 16GB DDR4 3200MHz Quad channel
Samsung xp941 512gb
Seagate 2TB
Superflower Leadex Titanium 850W
Phanteks Enthoo Primo

The systems works perfectly until I click shutdown. Windows will close down as normal but the PSU doesn't shut down this leaves all the case fans, H80 and GPU still powered.

I have reinstalled windows several times, flashed the bios and rolled it back, checked and double checked the connections to the motherboard, disconnected all USB devices including the headers. None of this has made a difference I have even tried a different PSU and get the same issue. Also holding the power button down on the case does not shut the PSU down either.

Has anyone else experienced this issue?

Thanks for your help
