Such a strange thing. I played a bit with the Linux dmidecode and I noticed that this program recognizes second (empty) PCIe slot,which should operate at x8 speeds, only as x4. Exported htm/txt file from CPU-Z says the same thing,see below:

First PCIe x16 slot is populated by graphic card (MSI N220GT) which is working correctly in x16 mode. BIOS settings are at defaults, no overclock or voltage correction. Is it somehow related to sharing bandwidth between pcie slots or power-saving functions or there´s something wrong? Just for curiosity...Thanks!
