Momentary audio distortion

After listening to music on my computer for about 50 minutes, I get momentary audio distortion for about 2-3 seconds. This seems to happen if I am streaming video or listening to iTunes. It is very obvious distortion (a sort of deep  electronic distortion of the audio stream) that is making me think this a motherboard problem. Anyone come across this?

Nope, not come across this one myself but I use a separate Audio Card.
Are you using the on-board audio?
Download and run DPC Latency Checker from here: http://www.thesycon.de/deu/latency_check.shtml as this kind of thing can be caused by many factors both hardware and software. See if you are getting latency issues whilst running programmes.

Yes, I am using the Realtek High Definition Audio that is built into the motherbaord. The distortion is regular as clockwork - about 20 minutes into playing music, there is a strong distortion that last less than 5 seconds, but is very noticeable - a bit like when Neo enters the Matrix for the first time 

Is there a way to record a log of events to see if the audio system is generating any error messages?

If it is that regular and dependable I would suggest checking your Windows Power Saving scheme initially. If not that then any other programs that run a scheduled action.
