I need advice on my new rig, what I want to do is to use two hdd , create one volume , but which port I should use, after that is done will also install 3 additional indipendedent hdd for storage not part of the raid / volume.

i think mine and your board is almost the same i have the ex58 extreme and i used the white sata port's and then had to go in to the smart backup part of the bios in the intergrated prephirals section.
i have 4 white port's and just used the top 2

I'd personally go with Matrix raid (http://www.intel.com/design/chipsets/matrixstorage_sb.htm) with 2 drives. with 2 slices the outer sli raid0 for your OS the larger slice raid5 for your data etc., I'd use the 3rd, though in fairness i;d probably get a 4th for backup images using something like acronis true image.
