I have the GA-Z68X-UD3H-B3 motherboard and it was working fine with my FirePro W600 card in the 16xx slot. After upgrading the CPU to an i7-2700k CPU, the card will now only recognize in the 8x slot. I have tried updating the BIOS, cleaning the slot, and trying a new video card. Still only works in the 8x slot.
Any ideas?
Also, the video card will not show up during post as well. Only when it is in the 8x slot will it post using that video card.

Did you try the other CPU and do check the CPU socket to make sure you didn't bent a pin.

I don't have a problem with the CPU. The new CPU runs fine. The video card W600 does not work anymore in the 16x PCIe slot. It only works in the 8x PCIe slot.

Stop and think about what you said. That is why I posted about the CPU and socket. Plus everything runs through the CPU too. One other thing is sandy bridge CPU's don't 3.0 cards. You didn't say what the other one was?

Then why does it work in the 8x PCIe slot? Why doesn't the 16x slot just operate in 2.0?

Looking at the book try to disable the on-board video. Plus your video slots only run at 2.0 unless you have the 1.3 version board.
Have you tried to put the other CPU back in to try it. If it works with that one than it isn't the board. It is the CPU & video card don't like each other.
I have to go and look for another thread that had the same problem and see if he fix it.
