Right now I have AHCI set up and one hard drive.
I have my hard drive in SATA2_0
and my DVD in SATA_1
The other slot is used for a case hard drive dock for hot swapping, I don't use it but
it's connected to SATA_2.
The question was is there any difference in which slots you use for the main hard drive?
I read somewhere that there could be some difference.
Here's my system, no over clocking except for the GPU which I changed the profile to get rid of BSOD's with ATIKMpag.sys and ATIKMdag.sys

HD: SAMSUNG Spinpoint F3 HD103SJ 1TB
OPTICAL: ASUS DRW-24B1ST/BLK/B/AS
CASE: COOLER MASTER RC-692-KKN2 CM690 II Advanced
MOUSE: Microsoft IntelliMouse Optical 1.1A
KEYBOARD: Microsoft Comfort Curve Keyboard 2000
MONITOR: ASUS VH222H Black 21.5 (set to 1920X1080 75MHZ)

Hi and welcome to the Gigabyte Forum.
I am afraid that you have got your port designations a bit mixed up and so I am not sure what is attached to where but anyway in general it is not going to make any significant difference on your board where you have your hard drive and your optical drive.
