GA-970A-DS3P - IOMMU - multiple PCI-e slots

I've recently purchased one of these motherboards and had a night mare trying to install Ubuntu 13.10x64 (No Live file system was detected), after much googling and trial and error I realised the IOMMU was disabled. After enabling this my HDD was detected and the install ran smoothly. Instead and updated all drivers and everything was fine.

I went to install my 2nd Sapphire Toxic 280x. First of all I got grub2 errors and then I kept getting kernel panic errors. After some more googling I discovered that the IOMMU with this North bridge chipset does not like having 2 x PCI-e slots occupied at one. Does anybody have a work around for this? especially as the board has support for 5 x PCI-e devices.......
