Greetings,
You need to provide more information about your issue.  What controller operate mode are you using?  Are you booting from the OCZ Agility?  I assume so?

DVD port 2
OCZ on port 3

List of supported OCZ drives: >>> others might work, or might not

OCZ SATA3 VERTEX4 VTX4-25SAT3-256G 256GB
OCZ SATA3 VTR1-25SAT3 256GB
OCZ SATA3 ARC100-25SAT3 240GB
OCZ SATA3 VTX460A-25SAT3 / 240GB SATA3 240GB
OCZ SATA3 Radeon R7 / 240GB SATA3 240GB
OCZ SATA3 VTR180-25SAT3 / 240GB SATA3 240GB

Your MB has BIOS settings that can disable SATA ports during POST when Fast or Ultra Fast boot is enabled.  While default enable all ports, please confirm you haven't modified this setting to exclude all but previous boot drive > Page 28.

Have you created any BIOS profiles?

You may want to connect your drives and Load set up defaults. Then change just the minimum required options for normal start up.  Then make changes one at a time keeping track to identify an issue or problem.

So I installed Windows. After a day of work became a boot to the Windows logo.
Reinstal Windows and has the same thing.
I changed the SATA ports and the system began to run and work well.

After plugging in the port SATA HDD sometimes I have problems accessing the data.
PluralEyes Edius plugin will not work because they no longer see the files.

My bios Sata settings.

4 SATA ports are working well. After connecting anything to the "RED SATA" begin to have problems with those ports.

Please check it in yourself, how you act on these ports for one day normal operation.

These ports are shared with M.2. They should, however, work normally. Unfortunately, in my work badly. I do not have the disk M.2.

Why of these ports "RED SATA" the problems are, after a few hours?

Check your System Event Viewer for possible issues or for more information about your system.  Search for the word "Disk" and/or 'Controller".  See if you get any hits.

Have you ever tested the health of the drives using Mfg. diagnostics.  DLG DIAG, SeaTools.  I know for sure the Seagate has a F/W update CC49 - http://knowledge.seagate.com/articles/en_US/FAQ/213891en

7200.11 and 7200.12   1-3TB series have had issues.  I'm not saying this is your problem, you have other things to investigate first.

Your boot drive isn't certified for the board, but ya its working.

BIOS > I'd suggest you change OS to Windows 8/10 instead of [Other OS].  You can leave as Legacy boot if you wish, and you don't need to enable CSM or Secure Boot just because you're running 8.1.  This too, is not a deal breaker or first priority.

Yes, ports 2~3 are shared with M.2 but are unaffected if none is present.

I'm thinking you might get the most info from the Event Viewer.  Take a look and let us know.

Dear Shadowsports. Are you suggesting that problems with booting SSD and accessibility to files on the HDD connected to the SATA RED, which are not present in BLUE SATA is a problem with Windows?

Can not you plug in the SATA RED chipset Z170 no matter how HDD and see if one day the work is everything okay?

This is not a problem of Windows. Drives hooked up to "BLUE SATA" work well. Problems occur when connecting the drive to "RED SATA".

I do not know whether googletranslator good translators. Do you understand me well?

EDIT

One drive connected to the "Blue SATA" works very well. The same drive connected to the "RED SATA" works badly. Switching to "BLUE SATA" and again is fine. Again przełanczam to "RED SATA" and again is wrong.
Windows does not do such things.

The board might not be the problem. It is more likely your HHD's that are the problem. As the controllers get better the drives are left behind. If you have taken these HHD's from older system and you are trying to use them on this board.

I understand that maybe you were using them on older system and even maybe with AHCI too. I had some what of the same problem. That I had a HHD that was not being pick up. It was on the AHCI controller and I was able to move it off that controller than it work.

What I would do is email or call Support with your problem and maybe they will come up with a bios that will fix it. Plus one other thing is the Red ports are shared with the M2 port and it might be a little tricking to get most drive to work on them.

Plus have you tried to move the HHD's around. Till you could get one of them to work with all of them connected on the red port?

I found the reason for the suspension of Windows at boot time.
After installation of cFosSpeed Windows 8.1 ceases to operate.
Before this check, create a restore point Windows will be needed.

Rpbertnik,
Did you ever look at your Event Viewer?  This is often a useful tool when diagnosing hardware, software and/or system performance issues.  What dmdilks and I were saying is basically look at your environment.  You have a brand new MB/CPU and you were pairing it will older hardware that was not verified healthy with a boot drive not listed as compatible.

I suspect the event logs might have helped you identify problems with the system.  Have you found the issue.  Are you saying that removing cFOSspeed Internet Accelerator crapware has resolved the problem? Or just a boot time issue?  I don't dispute that the drives appear generally healthy and compatible, but really fail to see how a "traffic shaping, MTU altering, software QoS" utility could render or disable SATA ports on your board.  But, anything is possible.  So where are you at now.  Is the system now stable after this software has been removed?  Data transfer between drives is as you would expect?  Your video editing plugin is now working?

Thanks

Every 1-2 days reinstalling Windows because it ceased to start.
In the end I did a system restore point every 1 update ...
So I found an application that makes it impossible to start Windows 8.1.

Temporarily stopped using "RED SATA". I have to take care of the work.
Plugin that was just an example, intensively uses disk read and write.
The same as we launch a long benchmark, copying a lot of files.

How to catch up a backlog of work back to testing.

EDIT

cFosSpeed is a very good application. I use with your own key.
The application installs its own driver and it is to be a problem.
