Its doubtful the BIOS you updated to will have any affect on your issues. Like dmdilks, I'm also of the "If it ain't broke, don't fix it" belief.
You haven't said what OS you are running. USB support in W10 with Z77 chipset has been flakey on several boards. There are two settings which you can look at in BIOS regarding USB support (pre-boot). See my comment here.

Some BIOS will allow you to disable hot plug on individual ports.
If supported, doing so will remove the "safely remove' icon from your system tray. You can probably manually hide it as well using "Taskbar Notifications". Name varies depending on OS. Good luck.
