Please help with Problems with SATA2 hard drive in GA-X58A-UDR3

I have 2 hard drives in my pc, I put a sata3 WD Caviar Black 640 GB in the sata3 port: sata 6, and a sata2 WD Caviar Black 500 GB in the sata 0, both are recognized in the BIOS as masters in their repective ports, i put the sata3 disk to boot from on it first because I want it as my primary hard drive, and I installed windows 7 64 bits in the sata3 drive. When I go inside Windows the sata2 drive doesnt appear, I installed all the last drivers for the board from Gigabyte website. Please can you help me find what is happening and what i have to do. Thanks.
Also I changed the sata hdd from the sata 3 port in the mb, and I connected it to the sata 0 port that is sata2, and i connected the sata 2 hdd to the sata 1 port that is also sata2, in the Bios both are still shown as masters in their respective ports, when i go inside windows, it still dont show my sata 2 hdd, I really dont know what is happening, the only left to do is disconnect the sata3 hdd and install windows 7 in the sata2 just to check if it is broken. Thank you very much for your help.

Confusing but what you suggest of removing the SATA3 drive and trying to boot/install windows on the SATA2 drive makes the most sense. Keep us posted on your progress.
